I haven't been able to find exactly what was in the scenes that were cut, except one quip where Sherlock insults the forensics guy he doesn't like.
Looks like they shaved off about five minutes total, but I only see reference to two specific scenes; the one mentioned above plus one at the end with the killer. Some could have just been establishing and/or scenery shots.
Apparently there's also an unaired pilot that will be included on the DVD release as well. It appears the music score was created for it and then used when the BBC decided to switch from a potential 13-episode one-hour series to three 90-minute movies.
